The opening is down, for glasses and mugs.  Since they are inside a cupboard, I don't think it makes much difference as far as cleanliness.  If the opening is down, dust may not fall inside it, but, there could be something on the shelf that sticks to the rim.  I have shelf liners in all my cupboards, and they do need to be wiped down periodically.

Cups and glasses are stored down....harder to knock over and nothing falls into them.

 

now in my breakfront, the wine glasses are stored up so that the light can shine through the cut glass.

Down. My cabinet is also solid door  so  doesn't have a glass front for display needs.

I also alternate the glasses because they fit better.  I agree that storing them open end down is probably better from a dust standpoint, but I rinse every glass and pan I use when I take them out of the cabinet.  Probably crazy, but it is a habit I developed over time!

Down, for the most part, for the reasons @Carmie gave.

 

In a few instances, on my wine glass shelf, where they all only fit by putting some up and some down, some are up. Most of those aren't hardly ever used, but, if and when they need to be...I'll rinse them out first.
