Recovering from sore muscles

My trainer had me lifting weights the other day. Now my muscles are sore. Is it best to go back and lift again, or wait till I'm no longer sore? It's been over 48 hours, and trainer said to wait 48 hours so muscles could recuperate. My quads are the sore muscles, while my arms are feeling better. Maybe it's due to the fact that the large muscles take more time to feel better?
