Trojan in Quarantine in Security software??

This is probably a dumb question..but if the Security program on your computer picks up a Trojan and quarantines it, should you leave it in Quarantine or Delete it with the Secuity software???? I have not been sure about this as I thought if you delete it would still be on your hard drive even if it has been encrypted by the Security software. I am not very computer savvy when it comes to things like this. I left it in Quarantine because I did not know what was best or if it was safe to delete. I went to the help section within my software and it did not answer this question for me.
