It's often a behavioral issue.
Is one intimidating the other near the litter box? We have that going on here. She is afraid to go in the box because our male stalks her there.
If they aren't neutered, get that done!
I think separating them for awhile, each with their own box, is a great idea. No throw rugs, laundry, papers, or other stuff they can go on in the room with the boy with the problem.
I know how frustrating this can be.
