You can uncheck anything you want. All unchecking does is remove it from the items the program scans. I suggest you uncheck everything under Windows or other programs listed. I used it to clear files from my browsers and leave both Firefox and Internet Explorer on the list.

You can also use CCleaner to uninstall programs and remove programs from the startup group. Those tasks are found under tools on the left hand side. I like using it to remove programs from the startup group (it doesn't uninstall the program) because it lists them using their name not the mumbo jumbo you find using msconfig.
