Eating surface facing down. Handles are up and this makes it easy (and safer) to unload when clean.

Handles down. And I wash my hands before unloading the dishwasher.

 

Toilet paper over, unless you have cats, then it's under.

Handles down.  I want the eating surfaces up so they will be fully exposed to the soap and water.  If the eating surfaces are facing down, some of the spray will be blocked by the basket.

Yeah, that's basically been my thinking.  Maybe it's just me, but the notion of having the eating part down in the basket always skeeved me out.
