It sounds as though your Breakfast place from your description may go out of business soon.
You said other places were 45 miles in oposite directions.
If no other place opens up, maybe you make a day of it. Nice drive, relaxing breakfast, if there are shops available, window shop.
Many years ago we got together with four other couples and had Brunch ever Sunday morning.
Whatever the case, we would never return to that Breakfast place. Not worth getting ill.
Hope you never have to go through this again.

Your comments to the manager "a month or two ago" did no good. Why do you think talking to him again will?
You've gotten to know the management. Do you think you're friends? It should be obvious you're a customer, and maybe no more important than any other since you complained once and nothing changed. In fact it was worse (ending in a shouting match. BTW do you think management isn't aware of that?)
You've done this dance twice. If you really do go again, you don't deserve any sympathy. You've shown them that they can they can treat you badly and you'll come back.
If there are no other places to eat, get your stuff at the grocery store and cook it the way you want it. And tip yourself.

I totally agree with you. It is no one's business why you do or do not eat eggs, now, next week, never, or every day.
I'm sure you are tired of this subject, but I'm going to add that since the wait staff in your area seems so interested in what you eat you might change to the following:
"This is not what I ordered. I ordered an egg white omelet and this is whole eggs, and it's not an omelet. Please fix it."
You don't owe the wait staff any further information about what you want or need, or your health. This way they have NO information to 'bring to the table' as it were, about your next order.
May I say again, I'd never visit that place again eggs or no eggs, because I'll bet it is standard practice to just rinse dishes if the disher is behind.

Good point. I was wondering that myself.
Many restaurants use liquid eggs @RainCityWoman which come in a bag and are mixed yolks and whites that are pasturized. They are use for both scrambled eggs and omelets. Actually most restaurants use these now and only use regular eggs for sunny side up, over easy, etc.. A lot of restaurants have shelled eggs delivered daily and have a count on how many shelled eggs they go through in a day. Sometimes they do run out. That is the only possibility I can think of.

What I can not understand is you and your husband. Why did you even go back AGAIN ?????. I would have not gone back. Besides the problem with the waiter , you said the place was not so great anymore .
