Was it crooked before he did the job??
If not then he needs to fix it.

It's not a matter of what the roofer "thinks". If you aren't happy with it the way it is and if there is no structural reason for the tilt, tell him that you want him to straighten it. Assuming it was straight before he did the roof.

If that "stack" was not in that position before the roofing job, I would have them fix it. If they couldn't fix it, they should be able to give a reasonable explanation as to why ie, the pipe itself is damaged and rotting below the roofline. When you pay all that money to get a new roof you want it to look nice and nothing should be out of place.

I would have the roofer straighten it out.....if it wasn't crooked before, its his job to leave things as they were before the roof was put on. If he is a jerk about it, take it to the next level. I would not want the pipe to be crooked; would drive me crazy! A plumber can tell you if it is functioning right....but if they had to remove it to put on the roof, the roofer should make sure it is re-installed properly. We had a leak around the base of a stack pipe upstairs when the bathroom was being remodeled and we had heavy rain....what a mess!
